You need a different version of FlashMe if you are using a Supercard. I have uploaded it for you here:
Supercard FlashMe (http://rapidshare.de/files/5508434/flashme1.zip.html)
If you haven't used Rapidshare before, you need to scroll down to the bottom of the first page and click "Free". Now scroll to the bottom again and click the filename to download.
You need to copy flashme1.nds to your SD card then run it using PassMe/FlashMe/WiFiMe. Once you have the right firmware on yours DS, all you need is a retail NDS game in the DS slot, Supercard in the GBA slot and hold down A+B+Y+X when you turn your DS on.

What game/homebrew exactly are you trying to launch from your Supercard? And which DS game do you have in the DS slot? Did you format your SD card correctly?

I've already flashme'd the non supercard version and I've got an ezfa III, can I just run the "flashme1.nds" file from the card ezfaIII or do I have to wifi it across to enable supercard support?

I have uploaded the file for you on my webspace here:
FlashMe for Supercard (http://mce.virtualos.info/flashme1.zip)
Enjoy.
edit// you should be able to just flash without WiFi or Superpass seeing as you already have a version of FlashMe on your DS....

Thanks, much appreciated :)
edit// Is the supercard version compatible with the ezfaIII as well, or would I have to keep swapping back and forth?

You know, I'm not sure if this version is any different to the one you already have. I think the only reason you need a special version of FlashMe for the Supercard is for the initial flash you do from the retail version.
I think the firmware is the same in each version, the Supercard one is just changed to allow flashing from the Supercard. Try just booting games without re-flashing, see what happens.

That makes sense, I've just flashed it and I'll try running a DS game on it now, just getting prepared for the arrival of my SC :)
//Yep, worked fine

I flashed mine with the original FlashMe from the website of the author without any problems - and I have a SupercardSD + SuperPass. Everything worked and works fine.
So what exactly is the difference in that special Supercard-Flashme?

As far as I can tell, the Supercard version just allows you to flash your DS from retail to FlashMe using the SC. If your DS is already flashed using another method, there is no need for it.
At least thats my take on it.

I have this exact problem with mine - some games almost work (graphics screwed up) - most do not work. Is it possible I am using a slower SD card?
SD card is meaningless in the current version, as it's still loaded to the internal RAM which is most likely significantly faster than the SD card access.
