Hey!
Since the 3.0 firmware update, wiikey cyclowiz etc setup discs won't boot anymore. However, they will after you boot GCOS.
This program I found on gbatemp i think. It's very very simple, it is for creating multiboot gamecube discs. Basically all you do is get a gamecube game, and go to a dosbox (start -> run -> cmd.exe).
From there, go to the folder where this exe AND the gamecube iso are.
Then type something like this: (got these examples from the readme)

make-multiv3.exe output.gcm USA game1.gcm game2.gcm etc
make-multiv3.exe output.gcm JAP game1.gcm game2.gcm etc
make-multiv3.exe output.gcm PAL game1.gcm game2.gcm etc

output.gcm is your output gamecube game with the games in there, or just one if you just do one. Then burn this with imgburn for example at 4 speed on a dvd-r. The games can be any region as far as I know, and USA/JAP/PAL is your own region to get the highest compatibility.

This is handy because apart from being a multi-game dvd, it ALSO functions as the gcos bootdisc! You boot it up, then you see the first menu, take the disc out and pop the wiikey setup disc in for example, start the disc (press A I believe) and done!
If you leave the disc in and start it you will get the gameboot menu. If however you put the wiikey setup disk in, that will boot!

Note: I did not make this, only found it! Also, apparently this fixes the gamecube games with audio-streaming for wiikey also but I'm not sure if that is the case.

This is what I've used but I believe with the regular gcos at www.gamecubeos.com you can also just create a bootdisk without a game. But I have not tried this.
