Is there any way to save your Virtual Console purchases if you format? IE Would I just be able to re-download them after formatting? Can I put them on SD card and transfer them back over once I format? Or does it somehow unlink your VC account when you format?

You'll lose all your VC games. At this point there are absolutely no way to restore VC games after format even if they are save on SD cards.

There are even gamesaves that you can't back up on an sd card.
Sucks.. don't format!
