What paint do you use for painting the gamecube? What do you do before-hand to make it stick (sanding...)?

Sanding is optional but for most console painting i think kylon fusion paint for plastic is the most used

Do you put anything on it afterwards to protect it?

Clear coat about 3 layers and it will be sweet

use vinyl dye 3 coats lightly sprayed, do not cover it in one go. and after a day of keeping still in the garage it will be fine and will not chip!
